Gap your plugs since OEM gap is 0.030 I think, and stage2 require 0.023" or 0.022". Had the same issue with my friends car resolved after gapping.

Don't forget to do a adaptation reset after gapping

Do another log and lets see. I hope the gap fixes it
If that doesn't work, check to ensure all your screws are tight and the connection on your DME's are snug. Had this same issue. During the shift from 2nd to 3rd, the jump pops the DME's out just enough for the connectors to slip out. When you let up off the throttle, they slip back in.
