I had a similar issue with a vw r32 drivers rear foot well would have soaked carpet during rain. Just started one day. Turns out when I went to have new tires put on they used a car jack instead of lift and missed the jacking pad and cracked underneath rubberized coating. Took a while to find but the floor carpet and pad would absorb moister threw the 3" long crack. Sealed it with black rtv silicone no more wet carpet. I feel for you, leaks are hard to track down!
